MySQL & XAMPP issue - help needed!

The issue is that I already have XAMPP installed and I got an error from the INNODB engine which I need in order to install Magento Ecommerce platform. As a result I have installed MySQL Server 5.6 in order to have the platform ready for magento. But, I have received a message from it that the port 3306 is blocked. I have set the right configuration file of the MySQL server to be in XAMPP but still I get the error. Also, I am thinking whether it is a good configuration platform to have Apache installed within XAMPP and the MySQL server separately.
