What does that mean ?
If it creates any problem in creating a database ?
if yes
then
how to fix it ?

Where did you see this message "The phpMyAdmin configuration storage has been deactivated"? What did you do to encounter this?
Have you tried creating a database? If you did has it caused any noticeable problems?
