When I open the htpasswd.exe, I see it flash then it disappeared, I rebooted and it did run but I was not able to type anything, so I closed it and then was not able to start it at all once again, It started to repeat what it was doing before.

Don't just double click it. You need to run it from the command prompt so you can see what it is telling you.
